Can please someone tell me how to alter sites source so its permanent?

You mean - how to manipulate or deface website?

There are many ways:

1. admin backend - for example "htp://www.victim.com/admin/".
If you know admin username and password, then you can impersonate admin and do all the nasty things ...
2. ftp access or ssh access - if you know username and password, then you upload, delete or modify files and basically you can do all you want.
3. sql database credentials - if you can get them, then MAYBE you can steal information from websites database or alter data in the way you need.
4. various security holes in website - sql injections can get you way to steal admin credentials and then you can use option one.
XSS - by stealing cookie you MAYBE can get admin password's hash or session id and MAYBE hijack session or impersonate admin in other ways.
XSRF - cross-site request forgery is very powerful weapon, if you have knowledge.
5. colocated websites in same webserver. This "back door" method is very useful in many cases.
6,7,8,...etc...etc...etc...
