I have found a few sites that have this file: /cgi-sys/scgiwrap
For example:
http://www.site.com/cgi-sys/scgiwrap/

These files have user information and also Cross Site Scripting: any code put at the end of the url runs on the page.

How can this file be blocked?

disallow it in htaccess.txt or .htacces

I dunno my friend says he tried blocking it in .htaccess but it didn't work... is there another way to do it?
